When instancing an object using a particle system generator, the resulting duplicates are rotated 90 degrees on Y axis.
The original object as well as the generator are not rotated or scaled.

Changing Velocity --> Emitter Geometry --> Normal to 0.0 and Emitter Object Y-axis to 1.0 makes the generated objects to orient correctly.
However this should not happen since Z-axis would be the correct direction.

I'm sorry, but this is an old and long outstanding issue in Blender. There's six reports collected (including yours) here:

Particle code is "orphaned" in Blender... we need new maintainer.
