The labels for Union and Intersect are swapped. So "Union" does an Intersect and "Intersect" does a "Union". Flip the labels and that will fix the problem.

Please always do attach .blend file which demonstrates the issue. Labels are obviously not swapped, and i suspect you're either having wrong normals or using boolean for something else than closed manifolds.

I'll add a .blend file when I'm able. Labels are obviously swapped. Anyone trying to use them would notice.

Union and intersection between cubes works as it should. Make sure normals of your models are pointed in outer direction. But anyway,having sample .blend always help a lot figuring out where issue exactly happens.

Bleh. Inverted normals. I created a new file to show the problem and couldn't reproduce it. Then I went back and found a checkpoint file for what I was working on when I saw the problem. The normals were inverted on the cylinder I was using. :(
