I know my graphic card is very very very sad for 3d works, but I've never this problem before. I've try to find out what cause this problem, but I don't fint it. That's why I think maybe we've an litle error.
When you create variety layers and the light is only in one layer, the light afect only in her layer, and not in others. And you need duplicate the light in each layer, and in other blender versions this is not necessary.

--- Steps for others to reproduce the error (preferably based on attached .blend file) ---
-Create two objects, and put his in diferent layers (layer1 with object1 and layer2 with object2), and the light only in one layer.
-In Render Layer panel create other layer, and make the scene layer1 afects object layer1, and the scene layer2 afects object layer2.
-Through nodes make de compositing for view the two layers render.
-And you can see the second object without light.

Please attach a simple .blend file to demonstrate the problem, it's difficult to understand the exact setup from the description.
Blender internal seems to behave this way since a long time, even in 2.49 lights will have no influence on the object if their layer is not enabled. I think the workflow is to put the lamps on their own scene layer, and then enable that scene layer in all render layers. Or with shift+click in the move to layer menu you can put the lamp on multiple layers.
Cycles works different and it will use the lamp as long as it is on a scene layer that is enabled.
This works so already since 1.0
Objects and lamps can be in many layers, this way you can use light to only work on some parts, and not others.
