This console message (attached) and the warning in user preferences(also attached) was generated after a standard 'install from file' of multiple addons from user preferences, no other interference on my side, ie multiple attempts to install etc..I had tried out a couple of others and disabled them afterwards. I must assume it is the system, not me.

Looks like you 'installed from files' addons which are already distributed with Blender… Just remove the doubles from your user appdata folder. Thanks for the report, but do not see any bug here.

I certainly don't want to waste your time, but I did not at least not to my knowledge (install addons already part of the distribution), and there were no doubles as in double representations in appdata. However, removing the offending items:
development_api_navigator.py
scene_amaranth_toolset.py
space_view3d_simple_align.py
from appdata also removed the double entry warning without disabling the addons. I might be wrong, but neither of them as far as I know is part of the distribution. No big deal, problem solved as far as I am concerned and thanks.

Ah, think I know what happens here. Those addons are part of our 'contrib' addons repository, which means they are in kind of 'testing' state, waiting to reach the 'Community' status and be moved to our main addons repository.

Issue is, those addons are distributed with nightly builds and testbuilds, but not with official releases. So with official release, there is no 'double' problem, but if you try the testbuilds… :/
