Exact steps for others to reproduce the error
3D scene has an object, its location is driven by Color strip's Y offset (which is keyframed). At some point in time object appears in 3D scene, but not in Scene strip.
Open file - see no object in Scene strip
Go to 3D view and delete driver from plane, OR clear keyframes in Color strip -> Scene strip is working OK
can confirm this [will have to check if this is a known limitation]
note: also checked with --enable-new-depsgraph but that also seemed to have problems (that first two lines there seem to be the interesting ones...)

I can't reproduce this in the latest daily build, so it appears the bug has been fixed already.
