As the title says, linked objects don't share new vertex groups as they get created. I edited the base mesh with new vertex groups for normal editing. However, on the mesh used for surface-deforming clothes, despite sharing the same object data, it didn't share the newly created vertex groups and corrupted the armature deform. I have to go in and re-duplicate the base mesh and replace the skinning with it.
