I can reproduce the problem, but this seems more like a limitation of the boolean modifier with the messy geometry. This doesn't work with either fast or exact mode. @Howard Trickey (howardt)

I have to correct myself, if you check the Self option this appears to work just fine. I would have to guess, but probably the long thin triangles and messy topology make it necessary to check for self-intersection.

I'm closing this ticket as invalid, as the modifier appear to be working properly.
