Tried to apply a basic geometry nodes modifier, it makes my OS to freeze and need to reboot.

Cannot reproduce, please try again in a fresh build from https://builder.blender.org/download/daily/

The fact that geometry resulting from Point Instance nodes after applying/converting to mesh is the same T89472: Object using Point Instance GN node can not be converted to mesh.

So, could be a duplicate of T89472, but waiting for feedback regarding the freeze in a fresh build

Can confirm my PC lags/enters some freeze cycle with daily build of 3.0 and 2.93.2

Can't confirm nothing, but It's the same freeze I get sometimes randomly when I hit Save, which sometimes creates an empty file (I have to use the .blend1 backups to restore my project).

On windows I get blue screen of death randomly, when I use some intensive 3D app.

Can't confirm but I'm guessing is a hardware issue since I'm using an integrated AMD card (Vega 8).

EDIT: Can confirm the point instance gets converted to mesh after Ctrl + A (Make instances real) but not when I hit apply in the modifiers stack nor gets exported when I export to OBJ.

Since this is an OS freeze, can you check the system logs and see if there is anything interesting?
Can you go to a different TTY when the freeze happens and check the output of dmesg? Ctrl + Alt + F2, login, then execute sudo dmesg.
If you can't go to a different TTY, you can try sudo journalctl -b -1 after you reboot.
Typically, there will be some errors are the very end.
