If you select the fill holes option it will fill all holes in the mesh so you can use the voxel remesher afterwards to fix the topology. We can add an option to fill only the holes in the masked areas in the future, but I consider that a TODO task, not a bug.

I use sensors input for each bone and insert rotation keyframes on playback. There are communication errors with the sensors that have nan values, but they are replaced automatically with previous frame rotations before the keyframe is inserted.
