I have this problem since 3 months ago (intel i915 in Arch linux). I solve this problem by setting intel accelmethod to uxa. sna accelmethod have some problems.
For example /etc/X11/xorg.conf.d/20-intel.conf :

Tested in blender 2.76b and it yet is buggy.

I found a temporal solution. Delete navmesh, set cell height to 0.5, build new navmesh, then acceleration to 200 in logic. but it seems to be a bug.

Unfortunately blender 2.76b has this bug, too.

I demonstrated this bug with three same files with different obstacle simulation and physics setting that third file has bug. How I show this cleaner?! Excuse me because when I upload files to report it goes to unknown page and crashes report page.

blender 2.69 worked without crash.

I tested on arch linux(official and nightly build), too and it still is buggy.

I confirm this bug(in 2.69 & 2.75a and 2.76 latest build), too. Blender can't produce navmesh for small objects, but my solution is to reduce Rasterization cell size (for example to 0.1) and Agent Radius (for example to 0.1) in navmesh menu then build navmesh. Here is an example:
