Historically, the snap-to-cursor has been used to merge vertices already since 1.0. To make it change behaviour based on selection mode would also give protests.

All your files have dependency cycles but they do not really run that slowly here. Dependency cycles means that there is no really correct order of evaluation so it's expected that they will break. It's up to you to fix your rigs not blender.
Dependency cycle warnings appear when you run blender from the console so you might have some easier time fixing the rigs.

Since rigs with dependency cycles are known to fail I will be closing this as known limitation.

Blender has simply no chance to guess what you intended, because it has two ways to split a quad (nothing bmesh dependent) and quads are meant to be fairly planar by design. Good meshes usually have enough quads, so that every quad is nearly planar and things like subsurf make them even more planar. In the result it doesn't matter. It is only a "problem" for such simple cases, which a user should avoid.
